Bioinformatics Assistant | Laboratory of Host-Pathogen Biology
Organization Overview
Our lab has developed novel CRISPR-based tools for functional genomics in the globally important pathogen, Mycobacterium tuberculosis. At Rockefeller, you will join a dynamic research team to investigate the mechanisms that enable this bacterium to cause disease and evade current antibiotics, with the long-term goal of developing new strategies to improve control of this pandemic.
Overview
The Bioinformatics Assistant will provide computational and software development support to the Laboratory of Host-Pathogen Biology, including development and maintenance of data analysis pipelines, web applications, and machine learning models for functional genomics research in mycobacteria.
Responsibilities
- Develop and maintain Django-based web applications and databases for sharing CRISPRi and TnSeq functional genomics datasets and results.
- Design and implement bioinformatics pipelines for processing CRISPRi screen data, including statistical modeling of genetic and chemical-genetic interaction scores.
- Build and deploy machine learning and statistical models for functional genomics predictions, including sgRNA efficiency and drug sensitivity scoring.
- Collaborate with laboratory members to support computational analyses, interpret results, and produce publication-quality figures and written reports.
- Maintain and document lab software tools, HPC workflow scripts, Python packages, and bioinformatics databases.
- Performs related duties and responsibilities as assigned/requested.
Qualifications
Required:
- Bachelorās degree in Computer Science, Bioinformatics, or a closely related computational field
- Two years of Python development experience, including scientific computing libraries (NumPy, pandas, scikit-learn).
- Proficiency with version control (Git), Unix/Linux environments, and command-line tools.
- Strong software engineering fundamentals: code organization, testing, and documentation.
Preferred:
- Masterās degree in a relevant field; background in genomics, microbiology, or molecular biology is a plus.
- Experience with bioinformatics data types including CRISPRi screens, transpoon sequencing (TnSeq), or next-generation sequencing (NGS) analysis.
- Familiarity with machine learning frameworks.
- Full-stack experience with Dajngo or other similar frameworks.
- Experience with HPC environments (SLURM) and/or cloud computing
