DESCRIPTION OF DUTIES
1. NGS analyses, genomics and transcriptomics
- Conducting scientific research in bioinformatics, genomics, transcriptomics and molecular biology, with particular emphasis on NGS data.
- Planning, performing and interpreting bioinformatic analyses, including RNA-seq (gene and transcript expression, alternative splicing, isoforms), as well as genomic and transcriptomic analyses, including identification of genetic variants and integration of molecular, biological and clinical data.
- Consulting on research projects concerning experimental design, selection of sequencing methods, and assessment of data quality and analytical feasibility.
2. Bioinformatics pipelines and HPC infrastructure
- Developing, optimizing, and implementing bioinformatics pipelines for NGS data analysis, including quality control, automation, analysis of large datasets, and use of HPC infrastructure.
- Developing and implementing new data analysis methods and further developing the Institute's bioinformatics infrastructure.
- Documenting analyses and ensuring their reproducibility and appropriate storage of data, code and results in accordance with good scientific practice.
- Continuously improving professional qualifications and implementing new tools and methods in bioinformatics and computational biology.
3. Immunology, TCR/BCR and cell therapies
- Analysis of TCR/BCR repertoires and investigation of immune responses, including in the context of cancer immunology.
- Providing bioinformatics support for research on therapies, including CAR-T and other cell therapies, through molecular data analysis, characterization of genetic constructs and evaluation of sequencing results.
4. Publications, grants and dissemination of results
- Processing research results, performing statistical analyses and visualizations, and preparing publications, reports, presentations and conference contributions.
- Participating in the preparation of scientific publications and grant applications, including development of research concepts, methodologies and analysis plans, and interpretation of data.
5. Collaboration, projects and organization of research
- Collaborating with research teams on the planning of NGS experiments, selection of analytical methods and interpretation of results.
- Participating in national and international research projects and interdisciplinary collaboration in bioinformatics, genomics, molecular biology, immunology and oncology.
- Performing other scientific and organizational duties related to project implementation and the activities of the organizational unit.

Specific Requirements
C. REQUIREMENTS FOR CANDIDATES
1. Formal and substantive requirements to be met by the Candidate (in accordance with § 4(3)(k) and § 4(4) of the Regulations governing competitions for scientific positions at HIIET PAS)
A Candidate applying for the announced scientific position should demonstrate strong motivation for scientific work, the ability to work as part of a team, independence, responsibility, and commitment to carrying out planned tasks.
In particular, the Candidate should:
- hold a professional title or academic degree in the field of exact and natural sciences or medical and health sciences, in the discipline of biological sciences or medical biology;
- have at least 10 years of scientific research experience (including the period of doctoral training), involving research using bioinformatics and computational biology methods and tools supporting the reproducibility of results;
- have knowledge and experience in planning and conducting scientific research in genomics, transcriptomics, bioinformatics and molecular biology, in particular research using high-throughput sequencing technologies, as well as experience in collaborating with experimental teams, including planning NGS experiments, selecting analytical methods and interpreting results;
- have knowledge and experience in the use of bioinformatics tools for NGS analyses, particularly RNA-seq data, including data quality control, read mapping, gene and transcript expression analysis, alternative RNA splicing analysis and biological interpretation of the results obtained; as well as experience with tools and environments used in bioinformatics, in particular R, Python, Bash, Linux systems and HPC computing environments, and in creating, modifying and automating analytical pipelines, including the use of workflow management systems (e.g. Nextflow, Snakemake);
- demonstrate active participation in scientific life, documented by presenting the results of their own research in scientific publications, including at least one original publication with an Impact Factor (IF), in which the Candidate is the first/co-first/last author, published within the 5 years preceding submission of the application in this competition;
- document active participation in scientific projects as a project team member and/or project leader;
- demonstrate participation in the supervision or mentoring of junior scientific staff;
- document completed scientific internships/fellowships or employment at more than one scientific/research institution;
- present documented scientific collaborations;
- document experience in leading a team conducting scientific research;
- demonstrate active participation in science communication and popularization;
- have a good command of spoken and written English.
2. Additional skills and experience desirable for the position (in accordance with § 4(3)(k) of the Regulations governing competitions for scientific positions at HIIET PAS)
- experience in the analysis of T-cell and/or B-cell receptor repertoires (TCR/BCR) and in the analysis of data related to characterization of the immune response;
- experience in the analysis of data from oncology, immunology or cell therapy studies, including CAR-T therapy;
- experience in preparing grant applications and developing bioinformatics, analytical or methodological components of research projects.

The competition is conducted in accordance with the Regulations governing competitions for scientific positions at the Hirszfeld Institute of Immunology and Experimental Therapy, Polish Academy of Sciences.
